I have a UDMA100 drive and I have an extra UDMA66 drive around the house. I want to put linux on the 66 drive. Will the drives only work at 66 or will they work at their fastest ability.

Assuming you have an ATA100 controller, the ATA66 drive will work at 66 (burst rate) AND at its fastest rate (66 burst). An ATA66 drive at most will only give 66mbps burst rate, you'd have to get an ATA100 7200/10000 RPM drive to get the most from that controller. You might notice a difference with an ATA100 hdd but most likely the pairing you have will work just fine for your needs. After re-reading the messages, I understood your question; again, if you have an ATA100 controller, the ATA100 drive will work at it's peak, while the ATA66 drive will only work at 66. The drives will not both slow to the same rate, unless you actually have an ATA66 controller, in which case they'll both work at 66. Hope this is helpful.
