I am looking at buying a new modem for my computer to use with linux. I have found a USB and ISA modem (Made by the same people) and the price difference is only about $5. So which should I get? (Based on download speeds and ease of setup)

i would not buy a USB modem, no i would not
external serial modems are very nice, although more expensive, and harder to find
have a nice day! :)

I don't have any experience with USB modems but I use a Creative Labs Modem Blaster Flash 56II Model DI5601 which is ISA and works excellently.
Hope this helps

Buy hardware based modems. There are many hardware based ISA or PCIs as well but it's hard to determine since they do not necessary tell you up front. The best bet is to buy external modems since almost all of them are hardware based. Or check out http://www.linmodems.org and see what model of software based modems people got it working. If you follow to them, chances are if you run into problem, you have some one to ask.....
