Konqueror (simply because I have yet to find a better one)
Galeon (same as above, but I still think its damn nice)

mlDonkey(for Fasttrack, the Kazaa network), Overnet(for stuff that I can find on it, the Overnet GUI is nicer)

XMMS(and a bit of LiteAmp)
Xine(download & use the LED GUI, it's nicer looking)
Openoffice.org Writer

I use nautilus because I've got 1GB of RAM, a fast computer, and Gentoo, so it runs very slick. I also turn down the amount of files it can preview. Then the speed is very nice. I like integration too, so I try to use GNOME based things. Everything's more consistent that way.

I'd like to add one to the list: Text Editor. Here's mine:

Bluefish(for PHP + HTML), Gedit(or Nano) for everything else.

1 Konsole - It works and being able changing the background & text colours is good.
2 Konqueror - Simple, pretty, does what I want.
3 Mozilla - Great browser, but now testing Firebird.
4 Evolution - I compare this to "The Bat!" under Windows but better!
5 k3b - Simply great.
6 Kazaalite w/ wine - Hardly used. I don't download warez, porn or music. I might need it someday for hard-to-get files.
7 NIL - Never been a chat person. There is better things to do than spend hours talking to people about BS.
8 XMMS - Yet another great M$ Windoze application replacement. The more, the better.
9 xine - The best in my opinion.
10 OpenOffice Writer v. 1.1/ Pico - I find Pico great for editing a lot of my configuration files.

A few extras:
Newsgroups: pan The best newsgroup client around IMO
Download manager: downloader 4 X - No need for GetRight! wget is also a powerful little app.
Camera: Digikam
Graphics: The GIMP v1.3 it rocks!
Audio editor: Audacity - A good GoldWave (Windoze) replacement.
FTP client: gFTP - CuteFTP out, gFTP in!

I'd say the most used app for me is actually GIMP. I do a lot of creative editing of pictures. Placing people I work with in strange situations. They no longer put the digital camera in my hands during office functions because of this. It's all in good clean fun of course.

How do you run Nautilus on any WM besides Gnome? when I launch it, it launches the whole Gnome desktop (I'm in BB).
