Application level network scanner

Hey all: I working on a project at work and one of the admins wants me to do a scan of a few servers at the application level, and I'm looking for a scanner to do so. I've used nmap to scan for open ports/running services but I need something that will go deeper in to everything. I've heeard that nmap was capable of that, so if anyone knows the parameters to add Iwould appreciated it.
